We tend to prefer traveling by car as well, but for Switzerland, using the trains is the best option. You will have no need for a car in Zermatt and the Jungfrau region. We drove into Zurich and it was a nightmare, so no need for a car here either.

I think your itinerary looks fine until day 5. It takes several hours to travel from Murren to Zermatt, so you will only have the afternoon in Zermatt. If you get unlucky with the weather, it could be a bummer of a day.
However, you could A visit Zermatt for two days and the evening of your second day travel to Geneva or B skip Zermatt and go Lausanne or Geneva and day trip to Gruyeres from here. I am not sure about luggage storage but I assume the stations offer luggage storage since almost every train station in Europe we have visited offer this but a quick Google search should give you more info.

Travel on to Milan. Day Fly home. I think your itinerary looks very good. While you are in the Interlaken area, you will be on trains and cable cars everyday. You do get some free travel and discounted travel with the Swiss Travel Pass, but you can also get a local card while you are here. Just another thing to be aware of when choosing your travel pass.

The general rule for transnational regular trains is that your Swiss Pass will cover you until the last stop within Switzerland, occasionally the first station beyond the frontier line. It is almost as close to Geneva or to Evian as Titlis is to Luzern, though it demands thrice the time and a separate card for the cablecars you need to cover Titlis.
I did the maths and the only way JungfrauPass beats HalfFare is if you give up all the hiking and do all and I mean all of the cogtrains, cablecars and funiculars within three days. Yes, Chamonix looks spectacular. We considered visiting it when we were in Switzerland, but we plan to hike the Haute Route hopefully within the next few years, so we figure we will see it then. If you only have a few days in Switzerland, go to Lucerne. From Lucerne, you can take a day trip into the Jungfrau area of the Bernese Oberland. One day in Lucerne with a visit to Mt. Hi Justin, great question! The total cost of all the high speed train journeys and cable cars is approx CHF. The cost for hotels will depend on exactly when you stay and the exchange rate. I know Hotel des Balances in Lucerne has different deals from time to time depending on the season. I would say this is a best case as costs for hotels would increase during peak seasons, but I hope that gives you a rough idea!

My itinerary here is designed to finish in Lucerne as is was the most convenient place to travel onwards to Milan which is what I personally did as the train connections were good.
